That "surge" you hear at idle, may be normal, but hard to tell from here. Ford updated most of the 6.0's with a new strategy that actually cycles the vanes on the turbo at idle, to prevent them from sticking. I know my truck has it. It's odd though, my buddy has it too and his is way more noticeable than mine as far as hearing it, but both are the same year truck.
As for the shaking driving down the road, that's sticking injectors, not terribly uncommon. Does it go away once the truck is up to full operating temp?
You should definitely have your batteries load tested, and then test your FICM. There is a "how-to" at the top of the 6.0 page to test the FICM brother. Me thinks that's part of your issues right there.

FICM is bad. Read the FICM test procedure at the top of the 6.0 page, test it to verify it is bad and then let us know what you find. The write up at the top of the page explains everything bud.
Once we get the FICM squared away, we can diagnose for injectors after, but chances are most if not all of those codes will disappear with a good FICM.
