If you unplug it you should be a CEL light, but it won't hurt anything. The main thing is to make sure the EGR is closed before it is unplugged. Once its unplugged it won't move. If its not puffing white than it is closed and go ahead and unplug it.
At the very least start it up and unplug it and see if it sounds any different. You will be able to tell as soon as it is unplugged. You dont need to wait any certain amount of time. The CEL will come on though.

Gotcha. I'll try it at lunch.

I tried it at lunch and it didn't work. I think it may be stuck open still. I guess I could pull it out and see if its open. If it is maybe I can close it put it back in and leave it unplugged that way I know for sure its closed. Don't think its a plugged injector since the symptoms aren't constant. Maybe the first time I cleaned it I got crap up inside it and didn't know it and that's what's causing it to act up. I just need to get through the weekend the egr delete will be installed Monday morning and I wont have to worry about it again.

If it still puffed and or had lack of power betting it is stuck open.
Yes, the only option is to pull it apart and manually close it and install it back into place and leave it unplugged.
1 of 3 things usually happens when people remove the EGR. They wiggle it out by prying back and forth, which basically bends that piston/rod. Or while cleaning they get spray up into the electronics. 3rd people push it back in usin the bolts instead of reinstalling it with just your hand. Do not use the bolts to lower it back into place.
To remove the egr it needs to be pulled straight up and straight out. Do not wiggle pry one direction and then the other. Best to use 2 pry bars and cross them and pry it out if you dont have the proper puller.
Not saying that is what occurred with yours, just wanted to put that information in this post for when someone else comes a searching.

i took it out and valve was closed. i put it back in and still cutting out. the only other thing i can think of is that the cork gasket between the valve and the casting is wore out. i've not replaced that yet. i think its getting air past it causing pressure loss in the chamber which is then causing the turbo to work extra hard to compensate for the leak which could explain why my turbo psi is running higher than it should. i've considered completly removing the egr valve and machining a simple cap with a gasket to plug and seal the hole since all the egr valve is doing at this point is plugging a hole and thats it.

Hey Mdub!! My 07 is totally stock w/ 30,000mi. I too am looking at the possibility of a tuner but my fear is more w/ the heads than anything else.
With mild tunes for fuel and tow, would i be risking a head lifting?? Really really don't want to deal with studs at this point but would like to see a few more ponies when i need them

replaced erg valve gasket with some cheap cork gasket material. so far everythings working alot better, good enough till monday when that f**k*n egr is completely gone. turbo psi went back to normal, white smoke is gone, power loss is pretty much gone, still got a little sputtering after first taking off shortly after a cold start.

I called innovative diesel and asked about just what you're talking about. I'm ordering an STC-X3 with mild tunes for my '06. Ted from innovative told me those tunes WOULD NOT hurt my tranny or heads. And that they would be programmed with stock head bolts and tranny in mind. The tuner will have 3 programs specifically for my truck, an economy setting, a towing setting, and a daily driver setting (will run a little hotter than the economy. about 50 hp is what i was told, for a total of 380 at the rear wheels) I think I'll ask them if they can beef up the daily driver setting more but not so much its too much risk and maybe make it so it will smoke a little. you know..just for the ladies I need to find someplace that can read my strategy code so they know what flash is on it otherwise I'll have to buy the tuner blank, plug it in, get my code, send them the code, then they send me tunes, then I download them then upload them onto the tuner, then program the truck. If you can call them with the code they'll just send you the unit ready to go, just plug it in. Hope that helps some.
