Default 07 F350 problems

Hi Guys, I just had the head studs replaced, EGR delete kit done, oil cooler, coolent filter added and blue spring along with 4 inch exaust turbo back also 6 injectors just to make sure all is good, and SCT Livewire, no custom tunes yet still waiting on them.
currently I have the stock tune back on the truck. had way to many problems with the canned tunes on the SCT. one of the problems is after the truck has come up to temp. it would fall on its face after desclerating. for instance if running 45mph and you back off on the throttle a little bit it would fall flat to like 500 rpm and skip and sputter, once you started accelerating it would be fine just dont back off. this was only happening while using the tuner. 2 days ago I put the stock tune back on the truck and now i am having the same problem. also I replaced the Alternator today as it went bad.
Has onyone had a problem like this, any help would be great

there are no codes, I was really hopeing that the stock tune would have not did it also, that way I could narrow it down to the Tuner now im not so sure.

there is a big dark cloud above my Truck

what egr delete is on the truck? is the valve still in place?

I told a lie, currently I do have 2 codes both are for the EGR circuit PO403 and PO405. I had just dismissed them becaulse I know why they are there, I have it back on the Stock tune. the EGR valve has been removed and the delete kit is an RCD, as far as starting it is just fine the warmer the better though, the other day it did get down into the 30's and it was a bit of a rough and choppy idle for a few minutes but I am told that is Normal for the 6.0. is it possible that low voltage on the system could have caulsed these problems?

Low voltage is known to hurt the FICM every now and then, there is a test procedure at the top of 6.0 section, test it and see what it does, might take you 20 minutes with a helper.

I could not stand it, I have not had to time to do the test so took it to the Dealer for a 250 diag. according to them it is the fuel injector pressure regulator. how hard is this to change. and what are the odds of it going bad after having all that work done? it was fine before LOL..

Its easy it is the sensor that is on the passenger side valve cover. just is a pricy little sensor.
