Default first gen 12 valve issues

Newbe here. My first diesel pickup was just purchased 3 weeks ago. I bought a 1993 dodge with a 5 speed. To start with I new the transmission was bad when I hauled home, so I replaced to getrag with a rebuilt unit. Before taking it for a test drive I decided to fix the oil leaks. I pulled the timing cover, injection pump, linkage, fuel filter and lift pump. Replaced the tappet cover gasket that was pouring oil down the side of the block. While inspecting all the parts I noticed the lift pump was broken and not pumping at all. Replaced the pump and installed the rest of the parts including the injection pump that I very carefully marked the timing gear and location of fuel lines.
Now the problem. the engine starts and idles fine and will rev to 1000 rpm and no more when cold it sputters and smokes, warm not so much.
I rotated the injection pump away from the block and made not want to run at all, rotated toward the block and maybe runs a little better.
The engine ran pretty good before I (fixed) it. Any help would be greatly appreciated.

It sounds like it could be a timing issue.
Another question for you, when you had the timing cover off. Is the killer dowel pin tabbed?

There doesn't seem to be a dowel pin in any of the gears. I pulled the timing cover off again and checked, Its in proper timing. I so far the only thing I have found wrong is the horizontal pin the rides against the fuel pin does not move when the throttle is activated. I will be pulling the top of the ip and checking that out and the governor. the last time I ran the engine it ran pretty smooth to 900/1000 rpm's even at full throttle

I pulled the top of the IP today and found the bracket that moves the pin that rides on the fuel pin was bound up, so I freed it up and pulled the fuel stop valve to check it out. Put it all back together checked to make sure the pin was moving by the throttle and fired it up and the same result, idles at 750rpm and will go 1100rpm and no more. I was hoping to find something wrong with the governor but I'm not sure what to look for.

FOUND the problem.. In my hast to put it back together after replacing the leaky tappet cover gasket, I finished up in the dark. well I got the two fuel line banjo bolts mixed up and put the one that has a small orifice on the fuel filter to IP line. Boy do I feel stupid! Any way it runs good again.

The dowel pin is between the top two gears.
